What I was thinking of was rsyncing my wndows shares to my linux/ samba machine nightly so the files would be under both OSes (lot of overhead i know but would work better i would imagine) but can I rsync with a windows machine (do i need cygwin or something like it?)

I can't say anything about pam_smb mounts, but you can rsync a Windows
share without any extra stuff on the Windows side. I use this to back
up the data on my wife's computer to my Linux box. You don't get NTFS
permissions or anything like that, so it may not be appropriate for
all applications.
